I mean something like Eclipse RPC, that provides such services.

Hi,

Although, I am not sure if it is the "Best" way, one solution is to use a database. (My personal experience) The EXE and Run-times/extra installers are zipped and put into the database. The program checks for a new version, downloads it, and installs over it's self.
